What I can say is that FlickrFriend will exclude all photos which are in Album X. Those photos which are not in Album X will get uploaded and be made part of whatever sets they are part of in iPhoto.
So in re-reading your question, I would say that you would probably not get what you want as Album C will be created on Flickr, containing the photos which are part of Album A.

Luckily this album can be an iPhoto smartalbum which gives you a lot of flexibility.

Sync is only one way. :-( If you add a tag or description on Flickr.com it will not get pulled back into iPhoto.
